I’m pretty sure its the TOB but I just wanted to make sure. When I start my car, there is a whining sound. When I push in the clutch the sound goes away, TOB right?

It IS the TOB. I have perfect compression and a brand new clutch and my motor sounds like a bucket of shit and the TOB is loud as hell. Go figure. I’ve had 4 different clutches in my car with brand new TOB each time with the same noise. Go figure.
To me, it does not seem like its the TOB. When you push the clutch pedal thats when the “TOB” starts working and pushes against the pressure plate fingers. When you let off the clutch engages and the transmission input shaft starts spinning @ engine speed. I have repaired and rebuilt a lot of transmissions because of failed input shaft bearings. Some gearboxes are just common to make some noise, but most often a failing bearing is the culprit. I have seen worn out clutch discs with the springs loose also make some noise, but that is unlikely.
It’s the TOB if the noise he hears is a rickity rackity noise that goes away when the clutch pedal is pressed. VERY VERY commn for these cars. Not sure why.
I can’t say much about the car-specifics per se, but like SDP said, the input shaft bearing could certainly be the problem as well. More or less same idea though, when the clutch is pressed, the noise should almost completely ‘go away’, but when it’s not engaged, the bearing can make some horrible noises. When you pull the tranny to do the throwout bearing, might as well crack the case and look (if it’s feasible at the time, not sure how much is involved with that specific tranny, being AWD) - it’d suck to replace it and find that the TOB wasn’t the problem…
That sounds more like the ISB…
And by no means can I say I know much about these cars, just opinion, really.
an important thing to remember is to use OEM throwout bearings only. Too often, aftermarket clutch manufacturers use some sort of off-brand TOB. I had a clutchmasters clutch in the MR2 previously and the thing sounded like a chirping bird at idle. When I made the switch to a Spec clutch and an OEM Toyota TOB, I used some synthetic grease on the TOB and the input shaft and it’s been perfectly quiet ever since. The key is to ensure it’s assembled correctly and the clutch is adjusted to factory specs. NEVER adjust a clutch in order to get rid of TOB noise. You’ll put a pressure on it with the pressure plate fingers, which will wear a groove in em and wear out the TOB quickly.
SPEC uses OEM as you said. I’ve used 2 SPEC clutches with the new OEM TOB and both sound like ass. Of course, my car isn’t the poster child so who knows what’s going on.

One of the most common issue with the 3/S. Don’t bother trying to fix it. Mine goes away when the clutch is pressed in.
It was an issue, then one day it just went away…I have no idea why. But i’m getting a new clutch soon anyways so ill be in there checking everything out shortly.

Not necessaily… I have seen countless cars TOB make noise when the clutch is depressed… some TOB’s just make some noise… a really bad TOB will make noise either way… but when all the pressure is on the TOB it tends to quite down

If the adjustment of the hydraulics makes it so that the tob is pressing against the plate (not likely) then its possible. But most cases are noisy bearings inside the trans. Some gearboxes are common for this, but 90% of the time its either rattling springs in the clutch disc or bearings.
